I deleted all templates but the bootstrap plugin and chose it in the Configuration - User Profile. The buttons in the login page and the module still are not bootstrap styled. What am I missing?
Don't do that. Never delete core plugins. Re-install CB to restore them, enable CB Bootstrap, then select it from CB > Configuration > User Profile.

It doesn't style the login module. Your Joomla template should do that. Anything outside of CB it self is not styled by CB Bootstrap. This is so module styling stays consistent throughout the entire Joomla template.

"It doesn't style the login module." => IMHO it should (via parameter in the module or the CB config or whatever), that is why I chose the bootstrap template. Otherwise I would need to do HTML overrides which is no option because of the many CB modules.
I'm rewriting all 3 of our modules with Joomla MVC for CB 1.10.0 so you'll be able to use template overrides in next release. CB template still will not style the modules though. They should be styled by the template and will be updated with their respect Joomla standard classes (to match Joomla login module) so in most cases the template will auto style it in next release.
