Can you tell me, please, when the Activation Email is send (the code who triggers this)?
I think the Pending first payment Email is triggered by this code:
$_PLUGINS->trigger( 'onCPayAfterPaymentStatusChange' ...
and
$_PLUGINS->trigger( 'onCPayAfterPaymentStatusUpdateEvent' ...
in controllers/cbpaidPayHandler.php
Is this correct?

I suggest not modifying the core CBSubs code, but to just modify CBSubs Email and use it to send your emails.

You are right,

For that I want to use cbsubs url to run a script for saving the pdf and then send the mail.

How can I get $paymentbasket in my script?
This is all I need to make my solution to work. After that I will post the entire solution here in the benefit of the others who need pdf invoices in mail.

The CBSubs substitutions that are available for CBSubs URL are listed under "Substitutions in URLs and POST/XML requests". Maybe it'd be better to modify one of the plugins or better yet create a new one based off one of the plugins to do exactly what you need? Sorry, the usage is pretty specific, which all our integrations are designed to be generic.
