HI..

I am building a business directory and it is based on cities and other factors. I want users to be able to include themselves on several lists so when they are creating or filling out their profiles I want a checkbox that allows them to choose how many lists they can be on, then what cities those choices could be...

Any ideas how I would do this?

If I'm understanding correctly just create a multicheckbox from within CB > Field Management and add as many values as you want to it. Please be more specific, maybe even a text diagram showing how you want it to behave as you can conditionally show/hide other fields based off field values using CB Conditional and may need it for the cities display.
