I have checked my DB, optimised and repair, I have inconsistency on comprofiler, user, usergroup_map and aro..

Could have this caused a query which took the CPU usage to 600% each time a user login?

Not that I am aware unless the query someone was made into a infinite loop by PHP until redirect occurred. Disable CB Auto Actions and see if performance improves. If it does significantly then re-enable and disable your auto actions 1 by 1 until you've found the culprit.

Can you recommend me on what should be in the my.cnf settings?

parameters such as:

tmp_table_size
max_heap_table_size
key_buffer
join_buffer
max_allowed_packet
table_cache

mysqld was bloated with CPU usage but i managed to have a few fields indexed.. and that lowered down CPU usage.. but memory is almost used up to 98%!!!

my machine has 6GB of memory..

I've no idea, I'm not a server expert, sorry. You need to gradually enable/disable extensions and CB plugins until the usage goes down or use xdebug profiler. There is no escaping this. You need to find what is consuming all your memory. There is absolutely no way it should be consuming 6GB of memory unless there is a problem. A PHP loop would consume memory until it runs out for example.
