Best way to upload changes to live site without overwriting users

I have made a bunch of changes to my website in a staging area and want to move into production so the live site is updated. Is there a recommended procedure to follow so that CB users aren't overwritten on the live site?

I assume you've made database changes, but yes as long as you don't touch the _comprofiler, _users, and your ACL tables then you'll be fine. If you've added new fields then after updating the _comprofiler_fields table be sure to run CB field tools so it can create their missing columns in _comprofiler.
