HI Guys
i am suffering from information overload after reading through the manual and forum.

So perhaps you can point me in the right direction on the following issues:
  1. Is it possible to NOT show, or only show some of the subscription plans on the registration page?
  2. Is it possible to have A J! Menu Item (itemid) point to a specific subscription?
  3. Is it possible to offer specific subscriptions to individual users as well as user groups?

First topic:

Yes, you can configure each plan separately to appear during registration or not.
See plan workflow tab for settings (also in documentation) -> Allow registration:

You can also chose not to show plan on frontend at all (this way only admins from backend can assign it to users)
See plan access tab -> Allow access from site frontend:

Second topic:

Each plan has its own specific URL you can link to.
In your CBSubs plan area just click on one plan and you will see the direct URL displayed right on top.

Url of plan to display only this plan ('-' to display multiple plans):

Third topic:

You can configure a plan to appear only for specific Joomla ACL view.
See plan access tab again.

There is no way to present a plan just to specific individual users.
Only to Joomla ACL views or you can manually assign from backend.

if we are to manually apply a sub to a user from the backend, can we also apply the cc# charges, or do they have to do from the front

Nope, plans given from backend are instantly active and completely bypasses the payment process. You can however start the subscription process on behalf of the user on frontend by viewing their Subscription tab on their profile while logged in as an admin. If you have the users CC information I suppose you could complete the purchase process on frontend for them as well.
