I have a userlist that shows users in specific joomla groups, that has certain values in the cb fields.
On the list produced, it ignores the joomla groups, while using the cb fields.
So I have too many on the userlist

Joomla/CB version?
Can you post the userlist configuration here and results you are seeing?
Please ensure you're using CB 2.0.1 as there have been some fixes applied. There was an issue with the WHERE statement going wonky in some cases (especially if a filter was used), which is now fixed.
