No reason why Joomla backend would be affected - guessing that either something went wrong with your Joomla upgrade or something service related with your hosting.

Well we found out that the database with all text and pictures went down during upgrade and I had to set the site back one day from backup! Just as you know it, and Siteground is a good provider for Joomla.

Again there where problems with the automatic update from SiteGround, so I paid for a help with update of the site and applications, but it seem that they have not updated CB and CB aplications, should not this be included when I pay for such aplication update? The reason why I did it is that I know nothing about database and if something goes wrong during update, I can not fix it.

After they finished there where also these messages, is that something that has to be dealt with?

A change to the default .htaccess and web.config files was made in Joomla! 3.4 to disallow directory listings by default. Users are recommended to implement this change in their files. Please see this page for more information.

A change to the default robots.txt files was made in Joomla! 3.3 to allow Google to access templates and media files by default to improve SEO. This change is not applied automatically on upgrades and users are recommended to review the changes in the robots.txt.dist file and implement these change in their own robots.txt file.

Updating Joomla, CB, and various other extensions doesn't require you to touch the database. Joomla has an update component to update from backend of Joomla. CB can be updated directly from Joomlas extension manager. It's a matter of clicking a few buttons. I really don't trust those software scripts hosts provide and always maintain my own installs so I don't know what to tell you, but sounds like their install script has some bugs in it and wiped out your configuration.php. To be on the safe side you can install Akeeba Backup to generate backups of your site before upgrading as well as a host level backup so you've double backup for safety sake.

None of your issues appear to have anything to do with CB though. I recommend checking and/or posting to the Joomla.org forums, but it sounds like your issue is entirely hosting related so I doubt Joomla.org could be of much help either.
