I keep getting the error that GJ is not compatible and all functions may not work. I need to get it running so we can have a few groups.
GJ is not compatible with CB 2.x. It has not been upgraded yet. It will be upgraded after I've completed the CB Activity upgrade as explained in your below topic.

I have installed and configured 3 Catagories and 3 Groups, but at a loss on how to put in my Home Menu, or use this. I KNOW that CB is great and powerful, so I have no reason to believe GJ is a bad module, it is just lack of documentation.
CB Plugins previously could not have internal Joomla menu links. So GJs solution for this is GJ > Menus. This will generate internal menu items by force to GJ pages. So for example you would generate a menu item to GJs overview page then mark it as your Homepage if you wanted. If you want groups displayed as a module you'd install the module included with GJ and it'll display latest groups or whatever display mode you set the module to. Once GJ has been upgraded you'll be able to create proper Joomla menu items to GJ.
