Field layout is applied directly at the rendering of a field. So yes the layout will work with any HTML based substitution usage (e.g. [cb:userfield field="FIELD_NAME" /]). I don't recommend doing this on the formatname field as it's used in a lot of locations within and outside of CB. You shouldn't need to do this in a single field though as it's already done in a single parameter. I just have no idea where that urlencoding is coming from or why it's only done on those few spaces, which is a bit odd.
