I've integrated uddeIM with community builder. Is it possible to mass private message users? rather than emailing them using the mass mailer built-in feature of community builder.

Typically with UddeIM it's possible to make group message.
See in the configuration of the component to enable this option.

There's no backend interface for it in UddeIM, but you can enable the functionality for frontend usage by navigating to Components > uddeIM PMS > System and setting "Allow sending system messages" as needed (recommended "admins only"). You should be able to send system wide PMs from frontend now. If you've any further questions regarding this please post to the UddeIM forums below.

No, the mass mailer is purely for emails. To send a mass uddeim message you need to use the system message feature described above.
