How can I customize the emails that are sent from CB?

1: Confirmation Email has no formatting and the subject, content, and formatting

Both of those are configured within CB > Configuration > Registration as the Pending and Welcome emails. You can enable HTML emails from there as well if you need to use HTML.

After Approve user, it comes 2 posts. The first message is a confirmation of Approve, second say "This is a message from Unnamed user".
Why is there this message, and how to remove it?

After being approved the user should receive the Pending email if there's any further action required. Otherwise they'll receive the Welcome email. Your screenshot has a link in it to com_jomres. I've no idea where it's coming from, but seams to be from the "Jomres" extension.
