When I have GJ group's forums activated, these forums appear on group pages (of course) AND the Kunena page (main forum page). Is there a way not showing GJ forums on main forum page? Or at least I can control the category they fall in? Currently they all fall into the first top(Section) category.

You can set what category the GJ forums are placed in by creating a Kunena category then within CB GroupJive Forums > Parameters > General set "Category" to your new Kunena category. As far as hiding the GJ forum categories in Kunena edit your new top level Kunena category then under "Display Settings" set "Display This Category" to "Never in Category Index".

I set the config as you described and created a new group, then it works. For existing groups, I had to changed the setting in the GJ categories where the existing groups belong.
