Do they send when you use Mass Mail in CB > User Management to email the user? CB doesn't handle email sending anymore. We just call Joomla's API. DKIM is handled by the mail server so CB nor Joomla should have any impact here unless your From Address is not set correctly in CB > Configuration > Registration or Joomla mailer configuration.
