Yes, also with SH404SEF DISABLE, using ONLY JOOMLA CORE SEF i am having the same issue.
This is the last issue that i'm having trouble to upgrade the site to joomla 3.1.1! And one of the main feature of the site are the diferent CB userslist.
I don't know what to tell you. You need to use External Joomla menu links for the time being. As explained the issue is only partially fixed. There are problems with userlist URLs still that we found right before latest Joomla releases, which could not have been fixed in time.

So i will have to wait for that fix to upgrade! I have 35 userlists, and more or less 60 menu-links to userslist created already, inserting only [&listid=XX] in the end of the link. It is working great already in the joomla 2.5! Later i get the other think of joomla 3.X
Are the links External or Internal with modified menu URL? External links beginning within index.php should work perfectly fine. If they are not then it's a problem with SH404SEF as Joomla SEF is tested working fine. Note external URLs in Joomla with SEF enabled will not utilize Itemid so module assignment and such on External links will not work with SEF.

Are the links External or Internal with modified menu URL?
Internal with modified menu URL! community builder userslist, than i add the userlist id in the end, using phpmyadmin.
if external it work, but give me a SEF that is really big, and really diferent from the one that is now.
As it is working in joomla 2.5 for at least 1 year and a half, i don't want to mess my site with google, yahoo and others... I just wanted to upgrade from joomla 2.5 to joomla 3.1.1, but still having the same SEF url's.
