You didn't update all of CBSubs to 3.x. You need to install the Joomla system plugin included with your CBSubs package in addition to the CB plugins. As for the messages you're using in the plans area it's just telling you that you've CBSubs integrations installed, but they are not published so they won't function until published.

It's included with the CBSubs package. It is a Joomla system plugin, which is a Joomla extension. It will not show up in CB > Plugin Management. Please see your CBSubs documentation for installation instructions.

I'm wondering if these are just from my old version of Community Builder and I can delete them. Looking at the docs, I seem to have all the midules installed. When I upgraded I lost the groups though.

They're just CBSubs integrations you've installed, but unpublished. If you don't need them then yes you can uninstall them.
