Domain issue is the only reason I can think of causing that. If you have live_site configured to your site without www and you're logged into your site with www then clicking a link without www will result in the cookie mismatching and session not being detected (e.g. you'll appear logged out). Could also be a 3rd party Joomla SEF extension if you've one installed (disable SEF entirely to confirm).
If issue persists please PM backend super administrator login credentials and will take a look.
