I can't get CBSubs to generate the invoices for the recurring payments. It generates the invoice for the first payment but not for the following ones. Is it an option somewhere or is it how it's supposed to be?
CBSubs doesn't generate invoices for recurring payments. Invoices are basically just paid baskets. Recurring payments don't generate new baskets.

If you're using PayPal then PayPal actually handles payment receipts for each payment. This information is emailed directly to them and available from their PayPal account. Please understand CBSubs is subscription management software. It is not accounting software. It is not designed to send invoices like traditional accounting software.
We'll be reviewing improving invoicing in a later release, but as it's not CBSubs primary function it's low on the priority list. Currently since baskets and invoices are basically one in the same in CBSubs it's not possible to do what you're wanting since a new basket is not generated for each renewal.

Could we have that feature? Pretty please? If paypal produces the statements with the invoice correctly so that it can be submitted to the tax authorities (havent checked it yet) then its kinda fine (problem is if you use the other payment systems as well).
